The Ligue 1 side want Berbatov, who is out of contract in the summer, to bolster their attack after Radamel Falcao was ruled out for the rest of the season through injury.
Berbatov said: "I am both happy, excited and a little nervous. I cannot wait to start training with my new strike partner and begin a new chapter in my career."
The striker joined Fulham in August 2012 and proved an instant success, scoring 15 goals in his first season at Craven Cottage.
However, with the club languishing near the bottom of the Premier League table this term, he has struggled, scoring just five goals.
It completes a busy day for Fulham, who brought in Lewis Holtby from Spurs and Konstantinos Mitroglou from Olympiakos on deadline day.

Also on his way out of Fulham is defender Philippe Senderos. The Switzerland international departs in a permanent deal to Valencia, who are 10th in La Liga.
Senderos, 28, joined Fulham on a free transfer in 2010 and has since made 57 Premier League appearances for the club.
Fulham said on their official website: "The club would like to thank Philippe for his service and wish him well for the future."
